ERPNext v9 bench migrate "Sorry [Errno 13] Permission denied"

Since the update to ERPNext v9, when running “bench update” or “bench migrate”, on “Syncing help database”, we receive a lot of errors like Sorry [Errno 13] Permission denied: '../apps/erpnext/erpnext/accounts/doctype/pos_settings/__init__.pyc.139649993262496' There is no such *.pyc.13964… file (and I think there shouldn’t be). Nothing bad seems to happen, but the errors still indicate something going wrong… Any ideas?
