After migrating the site, some hidden fields are now visible, but I want them to remain hidden.

If you want to keep the hidden field hidden even after migration, write a fixture or do Export Customization.
Suppose you want to set the Employee Number hidden in Employee Doctype. Customize Employee Doctype, check the hidden checkbox in the Employee Number Field, and do Export Customization.
