Now whie working for Agiletoolkit and CI we found that user’s personal changes must not get affected by updating the framework of the core.
so in CI application folder is put out from core system and in agile first users lib folder is searched for any file firls and if not found searched in system’s lib folder. Here What is bothering to me is if I change or develop something and then updates the system from github to take any of changes my whole work has to be saved first and then again imported in system. Its a frustrating task.
Do we have such kind of working that I can add another app folder where I can override any functionality of default doctype/html/js page this way If I updates from git hub, my work will be saved…
Asking you so many things in start b’coz if I starts in wrong It will be frustrating for me later on …

Schema conflicts are handled when you merge txt files during pull / merge. Once you merge the conflict, the merged schema will become final and will by synced into the database. You can sync using
lib/wnf.py --sync_all
