I have a bank account eg: Bank of Baroda set up under parent account Bank accounts. In chart of accounts the amount shown is Rs 5.9 less than General ledger. This 5.9 is actually referred baking charge in transaction. What i did was created Bank transactions and then created journal entry using template. then linked the journal entry in the payment entries of bank transactions.
