Migrate will not affect your permissions unless you didn’t make any patches regarding any permissions
If it is affected by manual you can investigate by (Role Permissions Manager > Show Logs). This section shows who changed the permissions and when

as you see there are no fixtures of permissions just role not effect in the permissions of current user
i just add one custom app others from frappe i loaded them

I saw this, or something like this, sometimes on site migrating.
Processing role fixtures reset some permissions … Check if this could be your case.
