Its cumbersome and big bug to be seem immediately, we have multi company multi location for various items at each item we need to update GST code and select inspite of each companies separate code created, it is vest of time and resources and client will be rulling out using ERP Next.
Are you on ver 11? Or 12?

HSN code and rates are not linked item is linked to HSN it has no relevance in Erpnext forum GST rate.
Major problem is multi company environment gst account code to be linked company wise however core code of Erpnext works on single code so chart of account issues we have got it arranged bug fix by developers by paying request ERP Next core team to verify and merge this code in core codes so bug fixes for all.
Above problem we have got it rectified by development team and paid as well request you to check and merge with core code as its basic GST functionality even tally uses each company wise separate gst codes however bug in Erpnext code request merge of codes in core codes.
