1. I made a delivery note from a sales order, but when i tried to submit a message came with "Allowance for over-delivery crossed for Item...." the item specified in the message has enough amount in stock to be issued. what is wrong.
2. I made a purchase receipt from purchase order,and i submitted it but stock is not updated. Hence i could not make item issue(delivery note) for that items.

I think i found the solution, the problem was created due to generating two different delivery note from the same sales order(wrongly!) and tried to submit both. One submitted correctly and the second raised an error. However, I want to suggest you that to rectify the error message in to some how descriptive and suggestive (like NOT ALLOWED TO DELIVER FROM THE SAME SALES ORDER TWICE!).

I face the same problem in sales invoice as i faced when submitting delivery note(this was solved). Error message "Allowance for over-delivery crossed for Item....".
what shall i check apart from checking qty in stock, allowance percentage, duplicate invoice etc

Please check if issue is not about duplicate sales invoice, as it was at the time of Delivery Note.
This Error message indicates that you are delivering/invoicing more items than mentioned in Sales Order.
If checking for duplicate Sales Invoice doesn't help, please revert with Qty and Price detail for item (for which you are facing error) in Sales Order, Delivery Note and Sales Invoice.

Indeed i found a duplicate sales invoice attached to the same sales order and i simply canceled the irrelevant one. Now all the Delivery note, Sales order and Sales invoice contain identical item, qty, rate and net total. However, the error still persists. what to do now?

As you mentioned that duplicate Sales Invoice was found, that's the reason of validation message.
The Sales Order item has already been invoices, hence its not letting you submit this Sales Invoice as it would lead to over-billing against that Sales Order.
